I'm having a little trouble understanding subtension of dots in scope reticles. I currently have a Weaver T-10 with a 1/8 MOA dot. The dot is small enough that I have trouble seeing it when shooting 100 yd silhouettes.

I am going to send a Leupold scope to Leupold for installation of the Leupold Dot. The scope is a Vari-X III in 4.5-14 w/AO. Im asking which dot size, .006 or .0035 will be better suited to Silhouette shooting, assuming scope will be set at 14x.

Your dot covers 1/8 of an inch at a hundred yards or pretty close to that. I shoot an old Tasco 8 by 32 target dot with a 1/8 inch dot and am faced with the same situation. I really don't worry to much about it and just shoot it. It's the only dot scope I own and I use it mostly to check out new guns and it goes on the ground squirrel gun. It's the only scope in the safe with a dot. The only Silhouette shooting I've done was with a handgun with open sights so I'm out of my depth there.
